It occurs to me that they do themselves no favours when the 'Grand
Master of the Royal Orders of Knighthood' calls himself 'Dux de
Legaxpi and Duque de Vivar-Maniquiz'.
Many of the 'Knights of the Order of Sulu seem to have ripped off
'their' coats of arms from the Bigot Roll.
[link]

When Philippines become a republic or completely independent, was
there any entitlements to the Sultanates and rulers similar to
Indonesia or Malaysia? Any former inquiries from the Government and
body which still operates under the republic today?

I am afraid that with these sultanates and rajas in the Philippines
one simply just does not care.
There are so many squabbling claiments for every branch and lineage
group that virtually everyone sooner or later proclaims himself
sultan. Is there not a procedure for trying someone in the Houses of
Parliament by bringing them to the 'bar of the house'? Some of those
that have rorted the system - as well as being tried in the regular
courts - should also be tried in the Lords and summarily dismissed. I
am sure the Prime Minister could easily find a replacement.

No. It is very obvious really. It has to do with the fact that a
peerage meant membership of the upper house of parliament. That was
its primary function.
An easy means of depriving someone of membership of either house of
parliament, would soon be open to abuse by whatever party happens to
be in power at the time, and happened to be short of a majority.
